It's supposed to, since with a variant dir in effect, all the necessary
files are mirrored into the variant directory so it looks Just Like
you're building in the regular source dir without variants.

so it's likely a setup/build structuring issue of some sort.  As Bill
said, we can't really understand more without more details.

(oh, and don't feel bad - this area trips up people, trying to come up
with some doc improvements for this)
