I am, all the time.  Windows, Mac and Linux (Ubuntu and RedHat).

Are the files it's reporting as nonexistent sources (i.e. they exist
at the start of the build), or targets of previous builders?
You could try going back to an older SCons version as a test; perhaps
something got broken.
